FMLA Paperwork

Good afternoon!
One of my employees informed me that she is pregnant - I sent her FMLA paperwork last week. I received an email from her today and she states "The doctor’s office policy is they do not fill these papers out until 6 weeks prior to the due date".
All of our other employees that were pregnant we deducted anytime off (morning sickness, doctor's appts, etc.) against the 480 hours.
She also informed me that she has a cyst on her ovary which is causing her pain and will need to have frequent checkups.
Any suggestions on how to handle this so that we are treating her the same as the others?
