If you are entitled under the Fair Labor Standards Act to have a comp time program in the first place, typically just public sector is, and you are allowing the ee to keep being paid on comp time, I don't think you would charge it to FMLA to begin with. But, any legitimate paid leave program can be run concurrently with FMLA UNLESS you have a separate FMLA law precluding that.
